I've never had a shuttle that wouldn't launch. Shuttle1 in my current game has had a reactor charge of 0 for about 24 hours gametime now. I've retired it as a weapons deposit, and I fly it ocasionally from the BC to Stations. The charge is reported as 0% from the BC bridge, but the Tactical Computer's Launch menu always says 99% or 100% (I can't remember right now), they only report the same at the start of a new game, according to my observations. I tend to trust the bridge display more (hmm.. What's that box down to the left called again? never mind.) since when I fly the shuttle, both the reactor and shield indicators blink 0 in red... I can still fly the shuttle, even the Afterburner works. The shields are, as I said, down and impossible to raise. I figured that it might be a system state issue, so I powered all BC systems to Full, all systems on the BC, IC's and Shuttles were fully functional at 100%. Still, the reactor charge did not improve even 1%. You mention flight engineers. I usually man the shuttles with marines, so that they can defend themselves against intruders trying to steal the shuttles. Does the shuttles have to be manned by flight engineers to be recharged? Hmmm. There's something for me to test. Thanks for replying, I know you have very little time.
