The mission apparently goes wrong and I am instructed to capture/destroy the PIXAN Station. I have done both but the mission still fails. Despite searching all ships for the Doctor have seen no sign of him.

Though what ye will find will be different - to certain degree - due to ACM rewrites by the SC. But the proceedures will be the same.TTFN

After finish the mission just before the one to rescue the good doc, during your green time, head on over to Pixan and just hang out/hide out in the debris fields. Once there, watch the timer carefully. Just before the down time expires, or when you are ready should you not need the downtime, ease out into plain view and start the next mission. You'll see what I mean.
